Karanga Fernando had his second goal in two consecutive games firing Sofia into the lead in the 25th minute.
19 year old Manneh Alasana egualized just before half time ensuring Etar gets back into the game.
CSKA Sofia kept pressing in the second half and finally grabbed the winner in the 86th minutes through Henrique who replaced Edwin Gyasi in the second half.
Sofia are still second on the Bulgarian top flight league with 56 points, three points behind league leaders Ludogorets.
